Playing as Link you will get some bottle items along with the other gear and items that you can use in the battle against the boss like Twinmold or Gyorg and others. You can store and carry a wide variety of special items by scooping them up and storing them in Empty Bottles.

Walkthrough:
Fairy
Fairies are tiny magical beings with the power to heal Link’s wounds. Cut tall grass and break jars near owl statues to find Fairies, then quickly catch them in Empty Bottles. Once you’ve caught a Fairy, you can use it any time to restore up to 10 Hearts of Link’s life energy. Unlike potions, Fairies automatically revive Link if he ever runs out of life energy and falls in battle, saving him from the brink of defeat.
Fish
Link gets some use out of fish at a few points in the adventure. If you ever need a fish, find one swimming in shallow water, then try scooping one up into an Empty Bottle. You can find fish around the Great Bay Coast and near other sources of water.
Big Poe’s Soul
On the rare occasion that you’re able to battle a Big Poe, be sure to snatch up its soul in an Empty Bottle. A Big Poe’s soul sells for 200 Rupees at the Curiosity Shop in West Clock Town, making it one of the most valuable items you can sell.
Blue Potion
This ultimate potion restores full life energy and magic power, but it can’t be bought until you bring the Magic Hags a Magic Mushroom. You’ll then receive a free Blue Potion and be able to buy more Blue Potion until you reset time. A Business Scrub near the river in Ikana Canyon also sells Blue Potion for 100 Rupees, with no Magic Mushrooms required.
Bug
You can find bugs crawling about low places. Look for them in underground caverns or in places with food, like the Stock Pot Inn’s kitchen. Scoop a bug into a bottle, and you can release it near a patch of soft soil. You normally plant Magic Beans in soft soil, but bugs can burrow into the patch and dig up items for you. You also use bugs to solve certain puzzles at various points.
Green Potion
One dose of this potent pick-me-up replenishes all of Link’s magic power. Magic Jars can sometimes be hard to find in the wild, so try to keep a bottle of Green Potion on hand when exploring.
Hot Spring Water
A few steamy sites around Termina are home to hot springs. Here, Link can bottle up some Hot Spring Water and take it with him. Hot Spring Water can melt ice just like Fire Arrows, provided that Link can get close enough to pour it on the ice. It cools very quickly, however, soon reverting to normal Spring Water.
Magic Mushroom
A key Blue Potion ingredient, Magic Mushrooms can be found all over the Southern Swamp, but not until Link finds the Mask of Scents. Use the Mask of Scents to track down these pungent fungi, which give off a purple plume while the Mask of Scents is worn. Once you’ve found a Magic Mushroom, scoop it into an Empty Bottle, and bring it to the Magic Hags’ Potion Shop for a free dose of Blue Potion.
Poe’s Soul
Poes are ghostly enemies that Link rarely encounters. After Link defeats them, they leave behind a soul, just like Big Poes. Scoop a defeated Poe’s soul into an Empty Bottle, and you can sell it to the Curiosity Shop in West Clock Town for fast Rupees.
Red Potion
The Legend of Zelda’s classic healing elixir, Red Potion fully restores all of Link’s life energy when consumed. It’s the most powerful curative besides Blue Potion, so bring some with you whenever you face grave danger.
Chateau Romani
The best milk that money can buy is Chateau Romani, but it sure isn’t cheap. Just one bottleful of this top-shelf beverage costs 200 Rupees at the Latte Milk Bar, and you can’t even enter the bar until you’ve found Romani’s Mask. Why all the fuss? Chateau Romani not only restores Link’s magic power, but it also grants him unlimited magic power until he rewinds time. Talk about an energy drink!
Milk
Everyone knows that milk does a body good, and Link is no exception. Drink milk to restore up to five Hearts of Link’s life energy. One bottle contains two servings, so you can restore a total of 10 Hearts with just one bottle of milk. You can purchase milk from the Gorman Brothers off of Milk Road or at the Latte Milk Bar in East Clock Town, but you can also score free milk by playing Epona’s Song for cows. Try bombing the center of the big hollow log to the south of Clock Town to find a few cows in need of a little mood music.
Spring Water
Though he never seems thirsty, Link finds a use for Spring Water at several points in his journey. Spring Water can be bottled at just about any freshwater source, and it’s mainly used to water Magic Beans that you’ve planted in soft soil. Once watered, a Magic Bean sprouts into a leaf platform that ferries Link to new heights.
